I’m using the 30-day ‘trial’ so probable user error but can’t figure it.
Received an e-mail for my Fastmail account, the “Unread” favorite shows ‘1’ and clicking that folder brings up the e-mail. In there it the ‘inbox’ button’s tooltip shows it in Fastmail/Inbox. All looks good …
… but, the Inbox folder for Fastmail doesn’t show ‘1’ and clicking that folder this e-mail isn’t listed where it belongs between the e-mails recevied before and after it.
If I change one of those others to ‘unread’, they are listed in the “Unread” folder as well as the Fastmail inbox and when I mark them “Read” they disappear from there but still exist in the Fastmail folder.
The only way I know this ‘unlisted’ mail exists is that I remembered looking at it when it first arrived and was listed in “Unread”, after marking it “Read” I can only see it if I Search for it.
All filters are disabled, I can’t think what else to look for.
Sounds like you have eg: Categories enabled, where the new unread email doesn’t show in your Primary Inbox folder due to “it’s probably in another Inbox Category” like eg: Other.

I did in fact enable Categories but hadn’t realised emClient somehow ‘knew’ what category to put an e-mail in without ever involving me .. yes, as that article said GMail accounts are already messed with my Google so emClient uses that sortation, but I don’t see how emClient can possibly have generic algorithms that work and looking through everything in my ‘other’ tab proves the point.
I guess I had expected it to work like filters, in that I get to designate where mail should go, like I teach spam detectors in other clients, so it didn’t occur to me to go hunting,
