Is there a way that after an email is read in the “all mail” folder that after you exit and comeback all that read email will be in its normal folder for that account and not the all email folder?

The All Inboxes folder is just that - a combined view of all Inboxes, read and unread. The Unread folder, however, shows only unread messages. If the Unread folder is not visible, you can right-click on Smart Folders and choose Display > Unread.
