I am using EM Client on windows 11 and having some notes here, but on my android phone these notes are not synchronised, am I missing a setting somewhere.

Depends on the account type if the notes are synced between the desktop and mobile app.
So if you have a eg: MS Office 365 or Exchange, or IceWarp, acct, or CalDAV provider that provide a Notes feature on their server it will normally sync as per the eM Client Notes page.

If you have a eg: Gmail IMAP account you can sync notes via a widget in eM Client as per this thread

If you have a Personal IMAP eg: Outlook, Live or Hotmail account, you carnt access that in eM Client, but you can access Notes “via the One Note icon at the top of your MS Webmail” or you can access it directly via https://www.onenote.com/
