I have the following problem. EMClient stores all mail traffic with a person in one mail. This mail includes the replies as well as the forwards. Is it possible to save the replied and forwarded mails separately?

This is called a Conversation.
You can disable that feature by selecting Menu > View > Conversations > Disable Conversations.
