Moved e-mails showing in em-client mailbox

I updated to version 9 and now all my e-mails (even those moved to folders via Outlook are still showing in my em-client inbox. In version 8 all e-mails that had been moved to folders would sync with Outlook or Thunderbird and I would no longer see them in my em-client inbox.

I am using gmail for my e-mail, but using outlook and em-client as my mail clients.

How do I fix this? I am about to give up on em-client because of this issue.

Right-click on the All Mail folder and choose Properties > Repair > Repair.
