missing saved emails?  is there a setting that deletes when emails are moved to a saved file.  I see this defaults to a tmp folder.  These are very important to me.

To save your email outside of eM Client use Menu > File > Save As. This will give you a normal save dialogue where you can select the destination.

To save an attachment, you will find the save dialogue when hovering over the attachment, or right-clicking on the attachment if it is displayed inline like a picture. 

These saved items are then completely separate from eM Client. To delete them, you will need to use Windows Explorer. The original will still be in eM Client as an attachment unless you delete it, or stored on your server if you have not selected to download attachments for offline use.
