Since the last update, I am only seeing a fraction of my incoming emails in my inbox. I see them all on my mobile and when I am at my Win 10 PC I see notifications popping up in the bottom right corner but they don’t end up in the inbox.
The emails that do appear seem to be behaving normally, it’s just that many don’t display, for example I have only six displayed today vs 15 on my mobile. I have my own domain and email and they are all there on the webserver.
I use Gmail as a backup email address and it would appear to be OK but far fewer emails.
The missing messages are not in junk.
It is quite possible I’ve done something without realising to cause this but I don’t think so.
Probably you elected to use Categories during the installation. Have you looked for the messages in the other Inbox category tabs? If you later decide not to use categories, you can disable them in Menu > Settings > Mail > Categories.
I am hoping there is an easy solution if someone can help me.
I see the messages pop up in the system tray area, some ending up in the inbox others not.
I’ve found the missing messages in the “star icon” favourites section, in an unread folder, a feature I don’t use and so need to stop them going there and everything go to the inbox folder under my email address.
Is there someone here that knows what I have to do?
Sadly, no difference. I8 emails on my phone since unticking categories. None in my eM Client.

“Right click” on the messages in the Favourites / Unread folder and click “Properties”. You will then see what mail account folders they are in.
So apart from possible Category tabs enabled as @Gary advised (which normally show different Inbox tabs on the right of the Primary Inbox), messages can sometimes automatically move to other account mail folders due to an eg: “Incoming mail Rules” setup and then “only show messages in the Favourites / Unread folder”.
So as you have disabled V10 Categories, then go to “Menu / Rules” and “dblclick all the rules” to see if there is any custom rule setup to automatically move incoming mail to specific folders.
I am having this same issue. Get notifications, have new email, but nothing in the inbox.
Have just noticed the unread box. This has over 700 emails in it. All the emails that have been coming in, that I cannot see in my inbox, are in there. This also seems to apply to some emails I get in my inbox one day, then the next day goes to unread box automatically.
I have not changed anything (I think) since eM Client was first installed.

If you have eM Client V10 then as @Gary advised that can be to due to Categories enabled as in his post further up the thread or can be to do with automatic Rules locally setup in eM Client moving emails after they arrive to other acct folders as I advised in this thread.
To check where the missing emails are located, Right click” on the messages in the Favourites / Unread folder and click “Properties”. You will then see what mail account folders the unread messages are in.
So if you find the missing messages are in mail folders such as eg: Promotions, Social, Updates, Forums, Other etc then it “will be due to Categories is enabled” rather than a Rules issue.

The missing messages appear to be in my inbox, just not visible in the inbox view presented to me.
I thought the program was considering them spam (although I don’t have a spam folder) and I tried unclicking the spam filter in rules but have seen no difference.
By chance, both of your messages, cyberzork, are not displayed but I knew they were there on account of seeing them on my mobile phone. I searched for sender and they come up in the search and they are in the inbox when right clicking and properties but remain undisplayed when I close search and return to inbox.
Have done all that. The file location for each email shows. my email address .com followed by /inbox. So, it says it is in the inbox, but it’s not, it’s in unread emails.
