I thought merge duplicates would actually merge multiple entries of the same contact. What actually happened was that there are several people with similar last names, it merged them into one.
Fortunately, gmail has a feature to revert back any changes and this helped fix the problem.
Maybe, eMclient should check whether the mobile numbers or names are same and then offer to merge. There can also be an option to undo changes and restore the contacts as they were 1 day back, with one more option to not delete the new contacts added by us.
Would be very thankful if you could fix this small issue.
