Is there a way that you can update the mail without having the Operations box pop up. It's a bit distracting.

The program doesn’t go out and get your mail off the net unless it goes though a Send and Receive Operation. The operation box opens and goes through it’s cycle every time you want to see if there is any mail out there. Is there some way to go through the process without the box appearing (in the background).

Tools > Settings > General > General

uncheck “show window on send and receive”.
