If I delete an IMAP account does all localy stored messages get lost?
With IMAP the messages are stored on the server, so removing the account from eM Client won’t delete them. You just won’t see then in eM Client because the account is not there. Once you add it again to eM Client, or any other email application, you will see the messages again.

When I tell emclient to download messages and attachments they are stored locally.
The message store is on the server. That is how IMAP works. There is only a cached copy in eM Client so you can view them offline, and that will always mirror what is on the server. So if you delete a message on the server, there won’t be a cached copy in eM Client either.

I have two accounts with the same outlook.com address, one IMAP and one Exchange.

That is correct because the Inboxes are synced automatically regardless of the setting you described.
