It’s probably a long shot, after deleting the files from your Local Folders, did you empty the Local Folder trash at the bottom of Local Folders under More… ? Moving rather than exporting the files saves this step.
By the way, if you prefer a more compact folder hierarchy in your new Data Files you can drag the folders to a higher level and delete the redundant folders or even create new folders. You can also right-click the folders and change the visibility from Hidden to Show to save having to click the More button. It is completely flexible, just like local folders. The only downside to splitting up stored emails into separate databases is that it is no longer possible to search across all email folders since the search will be limited to the current database (I think!?).

Try to run deduplicator tool on local folders emails and also on data folders.
If you give the command from the main menu to backup the profile folder, you will see that its size will be less than the initial.
I also noted sth wrong. Why in both Probity Archive_2022 & Probity Archive_2023 you have also exported the emails of year 2024? These shoud be deleted from emdf folders (right click delete on Export_2024-07-24 folders).
Logically emails of year 2024 should remain in local Archive folder
2024 emails are not in the emdf files. The folder name Export_2024-07-24 was put there by EMclient and is the date the export took place.
You are right. It’s the date exported eml files to emdf files.
If you backup from the main menu what is the size of database zip file?
Making a final check to delete any duplicate emails in all folders using deduplicator tool. It helps a lot.
I made a control in my profile folder C:\Users.…\AppData\Roaming\eM Client\Local Folders and I did not have any mail_data.dat-bak file (only mail_data.dat file).

Check also with the deduplicator tool to remove any duplicate emails.
As a conclusion the emdf files can be created and then mounted on the folders pane just to see emails which you do not want to be included in your database. Also you can export the emails included in the emdf files as eml file if and whenever you want.
For safety reasons I kept all emails of 2021,2022,2023 years as eml files in separate folders.
