I am using the free version of EM. I created 3 email account of which I already own. All of the email dumps into a single in box. How do I get each email account to have individual sub folders? inbox, trash etc.

when you set up a new account the folder tree is either created automatically or you are given a choice to create (for example with POP accounts).
Are you sure you aren’t just looking into the Smart folder area which just shows all special folders together?
Try disabling the smart folders and see - go to Menu>Tools>Settings>General and uncheck the option to ‘Show smart folders’.
