If eM Client on desktop is not synchronising your iCloud email, then “try closing eM Client” and then “go to your iCloud account online” and remove your current app password “and generate a new app password for the desktop”.
Note: Make sure “it’s a different generated password than the mob app” or it won’t work..
Then once you have the new generated app password for desktop, “reopen eM Client” and you will get a prompt to enter the new app password. Then see if the mail synchronizes.
If the desktop iCloud Mail still doesn’t synchronise after entering the new app desktop password, then go to “Menu / Accounts” and remove and readd your iCloud account via the automatic account wizard at the top and see if that fixes it.

I don’t think this is going to solve the problem. eMClient/desktop does synchronise only after closing and restarting it. And after that: synchronising works. So, entering a new password is not the solution.
I will see if it happens again after a sync with eM on my iPhone.

If then generating a new app password makes no difference, then I would next “test with a new database”. To create a new database, “first close eM Client” and then go to the following hidden database folder and rename it to eg: eM Client-Old. Then reopen eM Client & setup as new.
If a new database then fixes the problem but you need data out of your old database, then “you can do a partial restore in offline mode” to restore that via reading the following blog page.
