In an IMAP setup, the emails are stored on the server, and a synced copy is visible in eM Client. So deleting the account from eM Client will not delete the emails. 

As long as both instances of the account are setup as IMAP, deleting either one will not affect your messages. Then when you are down to just the 2 accounts, and eM Client can again sync with your server, the message bodies will become visible.
