Is there any way to prevent EM Client from synchronizing all subfolders?
I would like for it to just download what’s in the server inbox and then remove the emails from the server (yahoo).

this is possible, on main toolbar there is “Send & Receive”, next to it is little gray arrow, click on it then select your account and choose “receive all messages”.

In the email I received you stated,

Which is different from what I see above here on the site. Now I’m really confused!
Unfortunately on my installation there is no choice for “receive inbox only”.
The Options are “Send All”, “Receive All”, “Send/Receive All”.
Is there a setup option that I have screwed up?

Yes, I see exactly that image but with my account name.
What does this mean?
Well this is feature you are looking for - under your account - receive all messages will synchronize only inbox for only that account.
