Is there a way to set rules to run automatically at startup?
Rules only apply to new messages as they arrive in your Inbox. That is done automatically while the application is running.
If you want to run Rules on all past messages, or on selected folders, you will need to do that manually by right-click on a folder and choosing Apply Rule. You can then select all or specific Rules, as well as which folders to include.
