I have the option set in my email account settings which says to remove the email from the server when deleted from my Deleted Items folder. First, I don’t have any Deleted Items folder, I only have a Trash folder. It works if I just delete an email (i.e., move it to Trash) and then empty Trash. But if I want to save the email in a local folder, I read that I should NOT Copy to the folder first (before deleting) that instead I should Move to the folder and then that will automatically trigger a removal from the Trash later, but I don’t see that happening either. How can I save an email to my local folder(s), then mark it for deletion from the server?

They are the same just named differently.

It works if I just delete an email (i.e., move it to Trash) and then empty Trash.
That’s how it works for a POP account, because POP accounts only download and clear / deleted emails from your inbox and “carnt remotely clear the trash / deleted folder at your mail server end”, due to the nature of those type of accounts.
You would normally need to configure it as IMAP account to be able to clear the remote server deleted / trash folder as it then syncs all folders.
How can I save an email to my local folder(s), then mark it for deletion from the server?
Use the copy to folder button along the toolbar if you have customized it “via right click” to copy the Inbox message to a Local Folder, or press C to quick copy the Inbox message to a Local Folder.
Then once you have copied your Inbox message to a Local folder, then manually delete that message from your Inbox & clear your local trash.
If you have set your account to “leave a copy of messages on server for x days” then that deleted inbox message in eM Client will automatically delete from the server end after those days set.
