Reorganising local files some are fine, but other have none or partial content.
Viewed on GMail server all the content of the folders is present.
How do I recover content to local folders
Right-click on the folder and choose Properties > Repair. That will delete the local cache and re-sync the folder with the server.

Sorry Alan, I did not fully read what you had written. Yes, you are correct, the repair option is not available on Local Folders.
What you can do is setup the account in eM Client as IMAP rather than POP3. Then you will have an exact replica of what is on the server.
