eg. when you change column order (i moved flag column to the beginning), and restart emclient the column order is default again.

I tested it and it works alright for me. Is it possible that you changed column order only to one folder and after restart another folder is selected?
If you want to set the same column order to other folders use
right click -> “Apply column configuration to other folder(s)…”
