I assume there is no way to run a rule using a keyboard shortcut? Has any one else tried using some kind of tool like AutoHotKey ?

Your assumption is correct. I think that may be because Rules are meant to run automatically on new messages as they arrive, so there is normally no need to regularly run them manually. For the odd time you may need to, right-click on the folder and choose Apply Rule.
