I have 2 of every email in my All Mail and Unread folders. Running the deduplicator has no effect.
What version of eMC are you using?

Is this a POP or IMAP account ?
Also if you go to Webmail online (via a browser) do you see duplicate email as well ?
All my accounts are IMAP. Nothing is doubled when I use my browser to check my mail. It’s also not doubled in each accounts inbox, only the All Mail and Unread folders.
Random Thought: Could this possibly have something to do with Conversations being active?
Not likely. For example, amazon order confirmations are duplicated also.
If nothing is doubled up in the web browser, remove the accounts from eM Client, then add them back again.
Yep agree with @Gary if the emails “are not duplicated online” in an IMAP acct, something went wrong when the account was either added or has somehow got stuffed up & just needs removing / re-adding.
