I’m missing the “Apply Rules” under Favorites folders.

Apply Rule is now only available to actual folders.

If you add one of your email folders Favorites, that is an actual folder so you can apply a Rule to it.
But the default Favorite folders are just filters, or virtual folders, that unify many folders. You can’t apply a Rule to those.
