If the database is malformed, the best solution is to delete it, and start again.
If your email accounts are setup as IMAP or Exchange, then you will not lose any data, but anything saved in local folders will be lost, so it should be exported using Menu > File > Export. If your email accounts are setup as POP3, you want to export all your data. If you want to keep your settings, use Menu > File > Export > Export settings to .xml file.
Then make a backup using Menu > File > Backup. When that is done close eM Client and delete C:\Users_[username]_\AppData\Roaming\eM Client. You may have to show hidden items in Explorer to do that.
When you restart eM Client, if you exported your settings, ignore the setup wizard and go to Menu > File > Import > Import settings from .xml file. Otherwise follow the setup wizard, and after that you can import any data you previously exported.
