Can you have 2 separate accounts set up, each with a separate Inbox?

Yes normally when you create another IMAP or Exchange Mail account it will have a separate mail folder tree.

If you create another POP account, then at the end of the setup  / config you will see an option to “Create separate folder tree for messages”. Click that and finish.
