I am using version 10.3.2622 of eM Client on MacOS Sequoia 15.6.1 and although I unchecked the “Include in Agenda” checkmark in the calendars I do not want to see in the calendar sidebar, all calendars are shown. To me this seems like a bug.

Agenda and Calendar sidebars are separate and users might want to use them to keep on top of different things.
The Agenda sidebar is not only for calendars, but also tasks, emails and other items.
The Calendar has its own setting for which calendars you want to see:
I unchecked the “Include in Agenda” checkmark in the calendars I do not want to see in the calendar sidebar, all calendars are shown.
If you don’t want to see any Calendar events in the Agenda Sidebar, just “hover your mouse to the right of the word Agenda” and click on the “Cog” icon. Then click on “Show Upcoming Events” which will then remove all calendar events from showing in the sidebar.
