Can you reimplement the backup functionality to make it run online? As far as I know the message base is an SQLite database and SQLite has an online backup API.
As a bare minimum could you get the existing backup tool to autmatically run emClient when it finishes? Might be a good idea to give the backup tool a taskbar icon as well.
